 The filming locations listed on the IMDB are Philadelphia and Princeton:

The IMDB also has credits for members of an "additional photography" (reshoots) crew in London. James Franco's next film after Annapolis was Flyboys, filmed in the UK, so the producers of Annapolis probably just borrowed Franco for a day or two while he was doing Flyboys.
