 I'm watching this on NHK right now, but you missed the bus the main characters were on in the Takayama scenes, which was very clearly an Aero Ace/Queen.

Edit: and another S'elega/Gala later on... Among other vehicles.

 The Kyoto City Bus is not generic I think, but it's in such a bad angle that we can't tell whether they used a Rainbow or an Erga or an Aero Star without asking Toei Animation.

EDIT - After comparing several Kyoto City Buses online, I believe it's an NSK bodied Aero Star like this one:
